I'm kind of confused looking at what's in the Mouser BOM when it comes to connectors. I see the larger white bulky plastic connectors which are also visible in the guide photos, but I also see a bunch of those smaller black things and I can't find where in the guide they're mentioned. These smaller black ones also happen to match the terminations on the wire that comes with the BOM so I'm kind of tempted to use them.

Does anyone know what Im talking about?

Most likely you're talking about the dupont wire style connectors for IC111 and IC114. See this thread for further details:
